Widmer began his playing career with SV Würenlos and FC Baden before moving on to FC Aarau, where he progressed through the youth ranks and eventually became a regular for the reserve squad. On July 23, 2011, he made his league debut, starting the match against FC Winterthur. On November 21, 2011, he scored his first Swiss Challenge League goal in a 2–2 home tie against FC St. Gallen.
In the summer of 2012, he signed with Udinese, although he stayed in Aarau for the 2012–13 season. Widmer joined Basel for a club-record €5.5 million on July 12, 2018.
